Deleting an Entity Doesn't Delete Custom Entries

When I create a new entity and then delete it again the respective table gets deleted but not the entries in custom. This wouldn't matter too much but unfortunately relations are kept as well which leads to an error message once I try to create the entity/relation again.

Respective table should not be deleted upon entity deleting. You you sure it's deleted?

you're right, it's not deleted either. But it should.
Could be that I did a restore in between since I do have issues with my containers
